The recent folders showed up there, because I clicked on a game file in that folder to start it before. Someone else had this problem too, so I hope this helps. I'm on the main menu where it says "double click to add new folder to the game list." I solved it! Turns out an old version of Emudeck installed the Linux Discovery store version of Yuzu and it had compatibility issues, they changed it in recent updates, but I still had the old version. I needed to uninstal yuzu (just from the discovery store, all my files were left in tact on emudeck), and then update emudeck.
